I had this issue, when SEF on logo disappears, when SEF off logo was fine.

I changed the logo path.

Path that was a problem was

images/xxxx/yyyy.png

The path that sorted the problem

/images/xxx/yyyy.png

So I just added "/"

Hope that helps, logo and SEF both ok now (for me anyway)
