I have a question reguarding the manual input of users and assigning them a subscription in the back end- is this a problem or does it create an unresolved payment issue?

It's perfectly safe to add users through backend as long as you're using CBs User Management and not Joomlas. You can then grant them subscriptions through Import OR the subscription tab when editing the user in User Management.
