Wondering the best/recommended way to customize email sent to users for

1) Private Messages Notifications (The one with the subject line "...You have a new private message")

2) Email Notifications (when user emails another user)

3) Connection Requests and Acceptance

They all will be using language strings and the best way to change language strings is with the language overrides feature shown below.

Great. That's what I figured.

If I wanted to style them, is there a way to do them so they don't get overridden when there are upgrades. I don't think the language overrides text can be formatted, correct?

Language overrides are not lost on update of language plugins or CB unless the language key changes for whatever reason. I assume by formatted you mean HTML? You can use HTML in the emails if that email notification has HTML enabled and in GJs case they are always sent with HTML enabled.

Is the "enable HTML" setting located within the appropriate plugin or is it somewhere globally set?

Yes, you can add HTML there.

Is the "enable HTML" setting located within the appropriate plugin or is it somewhere globally set?

The setting in CB > Configuration > Registration only applies to registration emails. GJ always sends HTML emails with no option to toggle that off/on. Other plugins may have a parameter to toggle HTML emails off/on, but in most cases HTML emails is already on for plugins sending emails.
