First of all, Welcome in here
Any Joomla native extension using the Joomla API properly will be using the same users and sessions information as CB, so require only one account information and one login. Bridges to standalone helpdesk systems will probably have more issues than native extensions.
There are a few tickets-system for Joomla, and my first guess is that all probably work fine with CB, but that's something to confirm with the developer.
