Is there a URL an external application (payment system) can use to enable a user after payment has been completed?

Nope. That's an operation that needs to be performed from backend or while logged in as a moderator from frontend. I guess you could make such a URL using CB Auto Actions though since it can alter users and its auto actions can be executed manually via URL.
