I was able to confirm you issue and have made a bug ticket to address further. Sorry for the inconvenience. If is a simply fix will provide the workaround with the bug ticket.

It'll be fixed for next release. There is no workaround currently as it requires changes to the XML inside the package before install, which would be too complicated to provide to the public. You're welcome to edit the XML and change unique="true" to unique="false"; then install and you can then make Auto Join fields in field management.
