What happens if i activate joomla's Two Factor Authentication?
Does it affect the cb login module?
What happens if activate theTwo Factor Authentication and unpublish the joomla login module? Will it cause errors on cb login?

CB Login module will display the secret key input when two factor authentication is enabled. I've only tested the Google Authentication though.

Would it be possible to let the user decide to enable or disable 2 factor authentication? Via their profile for example by adding a new field.

Yes, in a future release those parameters will be available. Joomla implemented the two factor authentication parameters a bit weird in the Joomla user profile so it's not so easy to display them and handle storage from CB. See the below ticket regarding the implementation of this.
