At this point we don't plan or have a logo, so I wanted the default text to have a different font and style. However, currently it is controlled by the "a" style and without editing the html source (and adding an a sub class) I'm not sure how to do this. As I'm brand new to Joomla, I'm not even sure where to look for the html source.

Any suggestions on how to do this? Or would I be better off building a logo with a transparent background to shove in there?

You'd have to write CSS to specifically style it. The below should work.

Code:
.masthead h3 > a { color: red; }

Add whatever styling you'd like then add it to the template.css file for flexistrap, which can be found below.

/templates/flexistrap/css/template.css

If you've no experience with CSS then yes that'd be a simple solution.
