When upgrading, [company] was replaced by [cb_company] and we lost all users data related to this field.

We don't replace any fields on install. I think the only conflict is sample data Fax field with the Terms and Conditions field as the Fax field in CB 1.x was using a reserved ID. The new sample data tool properly creates fields that are cb_ prefixed now so there's no reason for your company field to change to cb_ (the sample data tool won't change it).

The company field was replaced automatically when upgrading from 1.9 to 2.0 and fixing database with CB tools.

This is old story now as we have warned all of our users to upgrade their profiles, but it is part of all the glitches that we went through (including loss of auto actions, fields with \n\r and so on... )

So your field with the name "company" in CB > Field Management is completely gone and now replaced with "cb_company"? Do you have a backup of your install where you can check what the ID of that field is so I can see if it is using a reserved ID?

Yes it is gone and has been replaced by "cb_company", it was using field id 34 in CB 1.9

Strange, 34 isn't a reserved id. I'm out of ideas as to what could cause that, sorry. Is the ID still 34 even after the upgrade to CB 2.0?
