Could very well be - Joomla 1.6 is far from ready for any serious website developer.
I've gotten this message on a lot of extension installs, not just CB, on both 1.6 and 1.6.1. But as you say, everything works and you get a message that the extension was installed okay. I've just figured this is a Joomla error that will be fixed in one of the upcoming updates as it seems to not cause any issues other than worrying that something is going to break someday.
