I could use some help! I uploaded the previous version of CB but before I got it active the new version was available. Do I just upload/install the newest version over my current one or do I need to uninstall first? I admit to being a bit overwhelmed with CB but I'd love to get good at it!

The installation instructions in the readme explain how to install and upgrade. The Joomla installation method requires you to uninstall, but the expert installation will not.

For those who can't update on short notice (because of local hacks, PHP 4 or other restrictions): is there any way to fix/prevent this vulnerability in 1.1?

Nope - you must find a way to upgrade to CB 1.2.1.
