Where exactly are experiencing a missing Itemid? Please be very specific. Please also understand we don't support sh404sef and if issues are only present with sh404sef then we of course won't provide implementations to accommodate it. Only default Joomla SEF is supported. As I understand it you can tell sh404sef to ignore certain components and/or URLs as well as rewrite them with new itemids as you please.
