How does user up load limits work exactly is it by each plugin or can it be structured by user and is it possible to connect to a storage like amazon3

Per plugin per user. CB Gallery for example has upload limits per user and its upload limits are independent of say GJ File integration upload limits. CB Gallery can have field based upload limits as well (where the limit value comes from a CB field) and as more plugins have such functionality they could all point to the same field if you wanted.

Affect your site in regards to what? If you mean the upload limits it won't affect it at all as it's either based off a field value which is already in the user object or it's based off a simple count query for the users existing rows. If you mean in regards to storage then you'll need a dedicated server as we do not have the API to store to an external server at this time.
