What type of fields are you hiding and where exactly is it doing this? Profile edit? Registration? or maybe both? Please upgrade to CB 2.x nightly found below as some fixes have been made to the validation that this could be a symptom of.

Are you getting the validation errors before submitting the page or after it submits? If it won't even let you submit then the jQuery is validating right and it'd be the PHP side of things going wrong.
Also note your value is being translated. It's possible Yes is being translated into a value PHP side that doesn't match. Turn off translation for Value then retry. Maybe also try with a new value to see if issue persists.

It is a validation error generated by PHP: the page submits but I get 3 error messages in the system messages position.
I tried changing "Yes" to "Test" and I got the same result: the field shows and hides correctly but validation fails. I also tried switching off translation.
Disable non-core CB plugins 1 by 1 (excluding CB Conditional) within CB > Plugin Management and see if issue resolves as it could be a conflict of some sort from another plugin. If issue persists repeat with non-core Joomla system plugins within Extensions > Plugin Manager.
