I think i have found a solution for this.
I defined a required field for registration that user enters a code number that relates to the company they are signing through. We can later pull records of the field and pay commissions based on number of records.

You'll need to install CBSubs Promotions then either from the CBSubs control panel click the Promotions button or use the admin menu structure on the left (if you did not disable this) to manage promotions. You can then create promotion codes or automatic discounts.

That's certainly doable, but ideally you'd want some way to confirm this. We integrate with Post Affiliate Pro and iDevAffiliate if you want a way to automate affiliate commissions, but I guess I'm not fully understanding your usecase here.
